What you might do is read up on how skins have been implemented in
programs like
Opera http://mindprod.com/jgloss/opera.html
Firefox http://mindprod.com/jgloss/firefox.html
WinAmp http://mindprod.com/jgloss/winamp.html

You can't make it too difficult for the user community, or they won't
play.  Opera and Firefox have inspired a huge amount of skin-composing
effort.

You might also look at how Sun's LAF's were implemented.
see http://mindprod.com/jgloss/laf.html

Your skin might just be an extension of Sun's LAF.
